The Lit Shader Replace it’s about lighting and scene light, it lets you render your whole scene with a different set of shaders and also include lighting, now in Unity 4.1 when you you use shader replacement lighting will be calculated too if the shader supports it.
With the new Custom Material Inspectors ( Per Shader Keywords ) shader keywords are now specified per material and you can now have one shader that uses two textures and select the combination you need via the Material editor or via scripting.
